That's how GameGuru works with animated doors.
Basically the to animate any entity the collision is turned off, and because the shape of the collision box is created when the entity is placed and cannot be changed, if you turned it back on after changing the position of parts of the model (ie animating a door to open) then the collision would still block you going through the doorway, so when a door is opened in GameGuru collision is switched off and left off until it is closed again.
So no, that's not an issue with BotR's software, that's a known issue with GameGuru. It's also probably not going to get changed because by having this way you also have the added advantage of not getting the camera stuck on the door collision as it opens that is prevalent in some engines.
