Alpha channel is represented by a grey channel. Can be black or any shade of grey to white.

No, not on its own. only pure black. You would have to have the alpha channel in the image and in the case of .dds, use dxt3 compression or dxt5 compression.

When I go to channel menu via RMB, I've Edit channel attributes option grayed out, I can't to select it. I would edit opacity.

You dont erase it. You use the level command on the alpha channel to adjust the alpha.
But the layer must have an alpha channel assigned to it before adjusting.

What type of object and what dont you want the shader to effect?

Making the alpha channel in GIMP:
1. Use levels instead. Easier to deal with at first.
2. First make sure you add an alpha channel to your image. Right click on the layer and choose add alpha channel in the channels dialog it will show all white or alpha 255.
3. Select the places you want to change the alpha on.
4. Choose colors levels. the levels dialog opens.
5. Change the channel to alpha.
6. In the output levels slider part. Move the white side towards 0. You will see the transparency grid starts to show.
7. Stop where you want the alpha to be. Example: 128. Press ok.
8. Notice in the channels dialog that the alpha channel now contains a grey area of the selection you made.
Save you texture as .dds with compression levels at dxt3 compression.

You now have an alpha channel in your image.

You should be able to use this same method with the entity_CubeAlpha also.

Cube Ambience is for metals and mirrors. Can have transparent objects with this shader. Like a metal body of a car, and the windows mixed. They would all look metallic.

Cube Alpha will support transparent areas, as a window in the middle of a wall. Or a clear plastic object, that could be seen thru and have some reflection on it. Windows by them selves. Wont have that metal look.
