You could lower and flatten all your terrain until it sits just above the water level and then lower it in places for puddles. not quite as good or easy as a stamp for puddles, but a way around it for now.

I've been playing with many different methods for creating puddles. There are some that look better than others, but it all comes down to the shaders you are using or creating.I highly doubt we'd ever get a brush for puddles.
