I'm working on quite a big complex level. The characters' muzzle flashes don't show up. Instead I get black squares flashing up. I'm guessing this is due to my low spec PC struggling...?

My guess would be lack of RAM on the GFX card, probably too many textures loaded at once.
Been there, done that, got all the T-Shirts!

I have had this with the magnum .44 only. All other guns seems fine.

Yes I've had this too and also on the same sized (large) levels lua starts to behave unpredictably. I assumed it was lack of system resources.

I have this on one notebook since I upgraded it to W10 - Nvidia Driver is the "current" one which came down with the w10 upgrade and is the one listed on the dealer's site (I shy away from upgrading it to a more recent one since I once sent the whole installation to hell and had to install from scratch).
The other (still at 8.1) does not show this effect.
GFX cards are GTX980M resp. GTX780M, so, resources should be sufficient on the GFX Cards

I doubt it is a lack of resources, I remember either Lee or Ravey had the same issue with the Magnum on a twitch broadcast a while ago, and i'm pretty sure their machines should be able to handle pretty much anything GameGuru can throw at them. Although saying that, I don't have this issue, could it be something to do with graphics drivers? Do you have the same issue with the Colt (it uses the same muzzleflash textures)?

This problem could come from a non existing muzzelflash texture:

go into the gun folder and look for:
muzzleflash

and overwrite it with:
muzzleflash = 4

Also look into Game Guru\Files\gamecore\muzzleflash if there is a flash4.dds
if there is no such texture, you should check you steam files.
My dream is to develope games, which makes fun when I create it and fun when other people play it.
